Specifically, the series is the X Files. The chapters I want to remove are the opening theme and the closing credits (I don't need the see the same thing over and over for each episode)

I want to remove these chapters in each episode, but keep the output file in a one title format. I see that if I copy the title, edit which chapter(s) I want, then repeat the process for additional chapters I want, not choosing the chapters I don't, the end result are multiple titles instead of a single title.

Can this be done with the end result of a single title like the original, less the chapters I don't want??

Shrink can't merge titles so you would have to use DVDFab's append mode. However, since you only want to trim beginning and end of an episode you should end up with 1 title per episode.

I did this with the season 3 disks of X Files.

I used DVD Shrink in Re-author mode to select the teaser and main video from a Title.
This created two new Titles for each episode.
There were four episodes on a disk, thus eight titles.

I saved and renamed the VOB files and used VOBEdit, IfoEdit (optionally FixVts) to create one title.
This is the notes I made for the steps - they were made during the process, so might not be clear enough.

Quote:
Reauthor with DVD Shrink and save to a folder (the source folder).

In the VIDEO_TS source folder, delete the IFO,BUP files and rename the .VOB files to 'VTS_01_001.VOB' then 'VTS_01_002.VOB' in increasing numerical order (maximum of nine VOB files per DVD standard).

Create a new, empty folder on the desktop for the new Title.

Run VobEdit:
Click 'Open' and select VTS_01_001.VOB from the source folder.
Click 'Edit' > 'Join Clips'.
Use the default name for the new file (VTS_01_1.VOB) but elect and save it to the new, empty folder that was created.

After the source files have been joined with the new name, exit VobEdit.

You now have a new folder with the new VOB files (but no IFO files)

Run IfoEdit, click 'Create IFOs'.
'Create 1 PGC only' and 'Create Chapter for each Cell'
Locate the new folder and open it.
Accept the defaults and 'OK' ('Destination for IFO, same as source' - I.E. the new IFO and BUP files will be in the same folder as the VOB files from VobEdit)

At this point, either exit IfoEdit and use FixVts on the new files or continue on in IfoEdit.

On the top pane, highlight VIDEO_TS.IFO then click 'Get VTS sectors' when process is finished, note that the top pane changes to show the old version on top and the new version below.

Highlight VTS_01_0.IFO in the last line and click 'VOB Extras'.

Options

[ ] Strip Streams'
[ ] Strip VobID's
[X] Correct Vob-Unit (Navigation Pack) pointers in VOB-files
[X] Correct original IFO files

VOB EXPERT Options

[X] Remove P-Uops
[X] Remove Macrovision
[X] Adjust Vob-Unit pointers.
[X] Adjust Audio/Subp point.

Also, uncheck
[ ] Auto-copy Menu Files to destination

Click "OK", and when it's done click "Save".
It will offer to overwrite the IFO, say 'Yes'.

Test the new title by using VLC to navigate through the chapters.

Thanks for that, but that's way too complicated that it should be.

I need one program that has a simple chapter list with the ability to check or uncheck each chapter. Period.

Try DVD Decrypter in IFO mode - I know you can select the Chapters to rip - but I don't know if the chapters will line up with the start/end credits that you want removed.
