Hello everyone!
This is my first time flashing an xbox360 and at this point I believe I've made ever mistake possible. Now I'm just looking for ideas from anyone who may have had similar issues! I will likely be ordering a new drive shortly, but in the meantime I'm looking for whatever help I can get!
My Equipment:
Desktop with Windows XP

The Order of Events:
1. In my first attempt at flashing, I used JungleFlasher but unfortunately used the external side of my card and this lead to a bad flash that stopped premature.
2. Since I do not have a floppy drive and my computer will not boot via a USB, I used frostythesnowman's 360 Mod Disc.
3. This actually erased the premature-firmware and I was able to boot it up and use JF (this time in the correct sata position) and it seemed to flash correctly even though it gave me a "writing failed" message.
4. I booted up the box and it played xbox originals. However, when I tried a backup, it told me "play dvd" and all that popped up was an xbox 360 logo.
5. I figured something went wrong, so I went back to JF and tried to flash the drive with the backup of my original firmware.
6. It went all the way through up until the "writing failed" message that I had seen previously. I disconnected the drive, restarted it and then it would not come out of Mode B apparently. The eject button does not work, green light flashes and whenever it is connected to the PC it freezes.
That is essentially where I am at right now. However, I have tried all of these things:
1. Using 360 Mod Disc once again. This does not work, as it only brings up: Status 0x80
2. I found a CD version of DosFlash that I could use. It does the same thing that 360 Mod Disc does and simply gives me the 0x80 status and will not continue from there.
3. Hoping to use JungleFlasher in Windows, I disabled the sata card and renamed viamraid.sys. This does allow me to reboot and see that JF acknowledges the card, however it will not actually recognize the BenQ drive. This also goes for DosFlash 32.
4. I installed uniATA as an alternative to the original via drivers. This works about the same as removing the viamraid.sys file. It acknowledges the card, but does not recognize the drive. No options work.
5. I switched the card to a different PCI slot, didn't help me.
6. I tried running l-o-eras.exe as I saw another user on a forum recommended it even with a benq. I could never get it to do anything other than give me a FF80 which I assume means the same as my previous 0x80 status.
I am at my end! I am looking for any and all suggestions! Iprep seems like the one thing that I have not tried, but I can not boot from a USB and I am afraid that it will return the same exact error no matter what.
Does anyone know a way to get the drive out of this 0x80 status? Or perhaps an alternative to the "delete viamraid.sys" or "uniata" methods so that I can have the 360 hooked up to the PC and work in windows without everything freezing up? I really appreciate any help you guys can give!

u should of flashed it with LT at first,you wouldnt have gotten the play dvd,yea use iprep to get the drive back up

It seems like you've done quite a bit of research on this, so for that I definitely commend you. You have a big disadvantage not being able to boot through USB. Is it that the motherboard is incapable of booting through USB?...you might want to check to see if your BIOS has been updated, and flash your motherboard with the latest bios firmware. That may help you to recognize the SATA ports properly in DOS and windows...it seems this is part of your problem.
In any case, I'll try to make a generalized suggestion.
I think you're on the right track. I would find a way to boot into DOS using a boot cd with your original firmware written to it. Use DOSFLASH 16...it seems to be the program to use when drives don't come out of vendor mode. Before you write to the drive again (if you get to this point) send the erase command out first before you write again...for me, it usually leads to less bad flashes...hanging system...etc.
"All drives should be updated to Lite Touch + (LT+) firmware if playing on XBOX live. Samsung drives and pre-78/79 Hitachi drives do not utilize AP 2.5. All other drives are considered to be detectable by Microsoft (YMMV). Make sure all rips are ABGX verified, contain SSv2, and patched AP2.5 (where needed). XGD3 must currently be burned on new drive with PC Burner Max firmware for 100% rip. All modded consoles can be potentially unsafe for use on XBOX live."

If it played originals then you, at the very least, still had your original firmware. So reflashing with the original again was pointless.
Or you could have successfully flash the firmware and just had a bad backup.
I haven't used floppies in years and have no problem booting up a usb. Rapidly pressing F12 while your pc is booting should bring up the Boot Menu. Then you can select your usb device.

If your using JF I believe you needs to delete the via drivers mine freezes when I have the driver in the drivers folder. I add the driver when I do Hitachi drive for some reason my pc won't recognize Hitachi drives if it's not there. For all other drives my PC freezes if the driver is on the PC.

Yeah, after I made this idiotic mistake it dawned on me that perhaps it was just a bad burn. That killed me, because I think at that point I actually had it flashed and possibly in working order. Yeesh!
As far as the deleting the via drivers and such, whenever I delete them it does help as far as the freezing goes however JF does not recognize the drive. I get the "No drive detected" status and I simply get errors when I try to "unlock benq" or "intro" the drive.
I have the update to my bios waiting at the house for me, so I am going to try that when I get home. Hopefully I will be able to boot from USB after that. When I try to boot right now it gives me the options: hard disk, cd-rom and another item that I can't recall. Sorry, I'm at work! It's something like "peripherals" or "externals". I can't remember, but I had hoped that this would help me boot from USB but all I received was an error.
I'll let you guys know if the bios helps me. I also know someone with a RROD-inflicted xbox who may be willing to give up his machine. If this turns out to be true, I'm hoping it has a BenQ. I haven't read up on whether I can use any other particular type of drive in my console or not, but I may end up reading about it soon!

When you delete the via driver do you empty the recycle bin ? Cuz my PC will freeze if it's in the recycle bin lol also if it says the drive not detected try to hit the intro button and the drive will appear think of it as refreshing the drive list just make sure you select the right port

Well, here's an interesting twist at this point. I have discovered that from the seven USB drives in my tower, only two of them now work. My SD card slot on this tower, which is built into a block of inputs with one of the USB's, also does not work. I tried Iprep on one of the two working USB inputs, but it once again gave me "Error".
Anyway, I am wondering does anyone know if there is a way for me to test out my Sata other than having a drive of some sort? Is there any software that would allow me to test whether the port is actually working anymore? Whatever happened to my USB's, I wonder if this might not be tied in to the issue?

I agree with infamOus, it sounds like your USB drivers need to be re-installed. Restore to an earlier date or remove your drivers and re-install. Should fix that problem.
As far as booting from peripherals and externals...this is usually related to booting from a USB drive so once you sort your driver situation out, you should be able to boot from USB.

Well, strangely enough my USB drives started working again after the computer was on for 20 or so minutes. Odd eh? I received a Windows message stating that one of the USB devices no longer worked and should be replaced so I am thinking that might have just been an unrelated incident.
Anyway, I still haven't upgraded the bios yet. Booting from the two USB drives that I knew worked still wouldn't boot. Before I mess with the BIOS, I'm thinking of using a partition on my hard drive to boot iprep. I am trying to find a good tutorial on doing this right now. I already have a recovery partition on the computer that is FAT32, but I am afraid using that might wipe that partition out. If I don't have to format the partition though, I don't imagine that it would. Anyone with any experience who can point me in the right direction?

And that about does it. I'm pretty sure the drive is beyond hope.
I used a partitioned drive in order to boot iprep, and not even it could help me.
I come to:
"Through the whole process remember:
If asked to send Magic28 unlock answer YES.
If asked to send Geremia's unlock answer YES.
If asked to resend MTK vendor Intro, answer YES and power cycle the drive.
Press any key to continue..."
I of course then press the space bar...
"MTK Vendor Intro failed on port 0xB000. If you choose to resend the command you should turn the drive off and on after you pressed "Yes".
Do you want to resend the command until the drive responds (Y/N)?"
I type Y and I get:
Status: 0x80
I unplug the power directly from the drive and repower it and I get nothing. I turn off the entire xbox 360 and turn it bac on and I get nothing.
I'd say I have a paper weight at this point.
So, I'll look into ordering a new drive. Can anyone point me to a guide for using one? I assume I will somehow use my original firmware/key on it?

Quick update:
I tried one last thing and that was the soldering of a switch on the SPI tracks on the drive as seen here: http://caster420.360mods.net/VAD6038/vad6038.pdf
It was a last ditch effort. This too did not work. The drive has now been smashed to pieces out of frustration and a new one has been ordered.
I actually doubt this will help either. I have taken notice that no matter what when I try to "intro" the drive in JungleFlasher, I get the 0x80 status. With the drive connected or NOT.
I also read that 0x80 meant that no DVD-Drive is being read. So, the problem could lie with my PCI card and I have no way to trouble shoot that.

IS your OS windows vista? my os was windows vista and the writing froze when it was 'writing' it first time off, what i done was run jungle flasher in compatibility of 'windows server 2003', and reflashed it.

To give closure to this thread, here is what I think happened:
The entire process could have been avoided had I done three things: removed the viamraid.sys file from the computer, found the input on the sata card that is on the interior side of the PCI card (rather than using the exterior one) and if I had downloaded the most recent ixtreme firmware before attempting to flash the drive. Unfortunately I used old tutorials which included older firmware with them and it took making mistakes to learn about the issues with the via drivers and the PCI card.
I don't know if a benq can only be flashed so many times before failure, or if my bad flash was somehow worse than the average due to it hanging up on the outro (or whatever it did, has been a couple of weeks now) but there appeared to be no saving that drive.
My new drive, which I picked up for $20 on ebay, worked like a charm and I flashed it in a matter of minutes. The only problem was waiting for it, which took nearly two weeks. So, maybe this thread will help others learn from my mistakes!
