I have a system (BenQ) that was flashed oldschool with like v1.3 firmware.

I recently downloaded the dashboard update and now my backup games are not playable. From what I've read it seems this update changed the FW back to near original?

So I've downloaded Jungle Flasher, FW BenQ iXtreme LT Plus v1.9 and read the tutorial.

My question is that the firmware has two folders, post and pre. Which one do I chose?

If your 360 was flashed to a new stock firmware with a recent dashboard update, then you want the firmware that's in the "post" folder. If not, then you want the firmware that's in the "pre" folder.
