i have had this happen to the 3 drives i have recently flashed.
benq 1.4 to 1.41 rev5 un-stealth
benq 1.6 to 1.41 rev5 un-stealth
liteon 1.6 to 1.61
i also flashed a benq drive to 1.6 with 0800 but can't remember if that took 2 flashes or not.

i followed leerage's tut and the jungleflasher tut through all of my flashes. the flashes were successful except for when i put the drive back in the 360 it wouldn't read the games. so i hooked the drives back up to the comp and repeated the exact same steps (on the second flash i was seeing the correct firmware i desired on them. so i was now flashing the same firmware onto the drive 1.61 --> 1.61) after the second flash i hooked the drives back up to the 360 and they worked. i don't get it.

one thing to mention... the step to auto-load the firmware would not work for me no matter what firmware (i only tried 2) i tried. so to get around that i would click the Open Target Firmware button and select the desired firmware. it would give me an off key but then i would press Spoof Source to Target and everything would then seem to line up like it would in the tuts.
