Some things to try (in order):

Make sure all your saves and such are on the USB drive, then remove the USB drive and delete all the saves from the PS3...test if it works again. If it does, you know there is something about those saves that is causing issues.

Still with everything backed up to USB, remove the PS3 hard drive, format to FAT32 or NTFS using a PC, then reinstall. Upon startup, you will be promted to format it, and you will also be prompted for the update file (you can put this on a USB drive using a PC). Once it gets done with all this, the file system will be just like a new console. If the games work now, you know it was just a glitch in the software.

If games still don't work, it is time to open the console. Make sure the controller board in use is the one that came with the system (not the one that came with the replacement). Also double-check that everything is plugged in tight. If you already have the old board and all the cables are tight, I would recommend installing the whole replacement "deck", but with the older controller board installed in it. If this was already the case, then switch back to the original deck and board, and just switch the laser unit.
