If say I used the program WiiUI or MultiGame Iso creator, and I played a rpg with more than 1 disc, like say Tales of Symphonia or Baten Kaitos and want to put them both on a DVD-R, how do I prompt it to switch discs? Sometimes games don't offer a save before the disc switch sequence, and you have to switch it on the spot. Is there a built in feature perhaps?

Well I don't believe that the burning process can help, but I know there is a feature in some of the loaders that have the option to choose a "disc 2". While I haven't actually tried to use it I believe it should work and that's what you'd be looking for.
