Do you have a modchip installed or is it softmodded?
If you are softmodded i would suggest that you update your wii's firmware to the latest version (4.2) and follow the tutorial on how to re softmod which is here:
You generally have to be careful with running an update from a disc as if you have an out of region game then it will brick your system like if you have a PAL wii and then update from a USA region game. Also updating from a disc will remove the softmod from your system too meaning you will have to do the softmod again.
If you have a wii with a modchip inside then its absolutely fine to run an update from a disc aslong as it is the same region as your wii as i said before.
To be on the safe side you can download a program called WiiBrickBlocker (google this) that can remove the game update from the disc but this still might not let you play the game as some games do require the update to be installed before you can play it.
I would recommend updating the wii to firmware 4.2 and following the tutorial in the link above and then everything should be sweet.

It sounds as if you have an actual modchip in your wii if you load a game from the actual wii disc channel. You can tell if your wii is softmodded by if you load games through backup launcher, have the homebrew channel installed, load a game through gamma etc etc.
It would be fine to run the update from the game aslong as the game is the same region as your wii and it will not do anything to the mochip inside your wii.

If you have wifi and your wii is connected to your router you can update the wii through Nintendo to the latest firmware (4.2)through settings if you prefer.
