TMPGEnc Xpress 4.0 stuttering issues

I've recently started using TMPGEnc Xpress 4.7.3.292 to convert .mkv files to WMV-HD files. Normally it works masterfully, but about 10% of the videos I convert seem to be plagued by a mysterious stuttering problem. The audio remains fine, but the video begins to stutter slightly for about the last 20-30 minutes of certain movies. I've checked the .mkv and played it on its own and it was fine, and I've also converted the .mkv to an .mp4 file with Handbrake and it was fine as well. I don't change any of the settings when converting these videos, just different resolutions, and I encode all movies at bitrates of 2500-3000kbps.

I haven't the faintest idea what could cause this stuttering, so any help would be immensely appreciated. I'm also not looking forward to finding a new converter unless absolutely necessary, as I rather like Xpress.
