Why can I only convert the first 1:04 minute on various computers?

Okay, so I have searched and searched but cannot for the life of me see anyone with the same issue as me. I have tried several demo and freeware programs to convert from MKV - MP4 (handbrake PC & MAC, xilisoft and SUPER just to name a few).

Each of those programs on both MAC and PC convert only the first 1m:04s with various video files and formats. What am I doing wrong?? There are no specific time restrictions on any of the programs and it seems to coincidental that they always stop converting at the same time.

The PC specs are as follows:
IntelCore2 Quad 2.83ghz Q9550
Windows & 64bit
6GB RAM
Nvidia Gforce 9800GT 512MB
