I have an AVI video file where, right at the very beginning, my audio is distorted for a second or two. It's just the soundtrack, so I'd like to re-encode the video, if possible, by just having a few seconds of that audio fade in , thereby avoiding the way it is now, which makes you jump out of your chair!

I have both AVIDemux and Virtaldub but could not figure out how to do it on those. Is there a way on those programs or another program to do this?

Use VirtualDub or AviDemux to demux the audio and open it in Audacity.
Select the area and apply the effect.
Export the new file and open in Avidemux or VirtualDub and mux to the video.

So basically I grab the MP3 audio off of AVIdemux, edit it, then how do I add it to the previous video I took it from AVIdemux? Do I overwrite the audio that's on there now. I'm not sure I know how to mux?

Or use womble mpeg video wizard dvd if you want to try something new.
Import the avi video onto the first track of the timeline, and access to "Fade" by right-clicking on the clip.


And change the parameters to apply the fade effect.

I forgot to mention..I just want the audio to fade. Can I do that with this?

Yes, the fade setting window is



Only change the audio parameters.
