You are sure you use MPEG Tools__Simple Multyplex___File Type:Video CD, isn't it?
If so, it never happened to me, sorry.

The mpegs work fine before they are merged, its just that when i do merge them i lose about 20 minutes of sound in the middle of the movie

Yes, I was wrong. Merge & Cut is correct choice, Multiplex adds Video+Audio in a .MPG file. Repeat: as 'Type' did you choose MPEG-1 Video-CD?

Otherwise you could simply de-multiplex the audio, join the two audio files (with EAC, for example) then re-multiplex Audio with the Video=video1+video2.
But it should work anyway, strange...

Why do you want to make the things more complicated? I used MPEG-1 Video CD and all went well (also, since TMPGEnc cannot load MPEG-2 files,it's safer and you'll lose few quality anyway). Do this check, please...
