Ive read many of the tutorials on various sites about burning

dvd to dvd-r
dvd to cd-r
cd to cd-r

Im mostly interested in burning dvd to dvd-r,

The method that seems to be the most common is extracting the DVD to the hard drive by using programs such as cd/dvd generator, Alcohol 120%, or cloneCD.
Then from the hard drive burning iso to the DVD-r.

That seems far too simplistic for it to be all that needs to be done.
what other steps need to be done?
im aware there are certain exceptions like for dvd-9s
what other exceptions are there?

Dont certain games have security features you have to bypass?
What is the best program to use to rip/burn them?
Anyone have any useful easy to read tutorials on dvd to dvd-r?

I have tried searching but its very confusing

i use DVD Decrypter in mode-iso-read, mode-iso-write for dvds, simple as that. You will need some sort of mod for your ps2 though (incase you didn't know).

Well, it may seem simplistic, but those programs are built to do it all for you, so really all it takes is a couple mouse clicks and some general knowledge of what you want to do. There's a huge archive of guides (http://www.afterdawn.com/guides/) that explain in detail the steps you need to take with pretty much every program on the market.

Most DVDs are DVD-9, so you can't just copy it directly. I use DVD Shrink to handle that, which you can find in this guide: http://www.afterdawn.com/guides/archive/dvd9_to_dvdr_with_dvd_shrink.cfm

For games, like Sly said, it's pretty much just straight copying. Let the program worry about the copy protection.
