Pre burning Dvd's plays out of sequence. Help?

I recently started backing up My DVD's. I use Dvd Decrypter to copy to my HD. Then I use ifoedit .94V and do the vob extra thing. Then I reload the new VIDEO_TS.IFO into Ifoedit and do the region free thing, remove p-ups, finally get the VTS sectors.

I should be able to burn from this point, Right?

However here is something I have noted. After doing all this I have gone to the new file and tried to play it before I burn it. I use power DVD 3 and Even used the player in ifoedit.

All the video is there but it does not play in the proper order. It does for a time but then it doesn't, Like the clips are out of sequence. I?ve done this with three different DVD's and they all seem to have this out of order thing.

The thing is I've backed up a couple of Dvd's already and burned them fine using this technique. However, on these previous Dvd's I did not try to play them before I burned them.

What I want to know is this a normal thing? Can I just burn from this point and it will play correctly on the Dvd-r? Or did I mess it up?

Some help would be appreciated.
