Major DVD-Lab Pro Problem

I'm having some trouble with dvdlab pro. I never had any problems with the regular version but for some reason this started happening when I switched over.

Simply put, the last part of every movie i author in DVDLab Pro is left off for some reason. The movie will play until the last few minutes or so and then just stop. The chapter thumbnails are still there for the lost chapters but if you click on one the movie stops or restarts from the begining.

This could be happening because I join the mpegs into one file before going into DVDLab pro, but I don't know. If that is the problem how do I make a movie that flows straight through using more than one mpeg for the movie? If that isn't the problem, what is and what am I doing wrong?
