Does it matter how my dvd writer is connected?
Ie. at present i have 2 hard drives connected to the motherboard via 1 cable, and then a dvd player and dvd writer connected via another cable.

Should i arrange it differently for better performance, or does it not matter?

It doesn't matter what chain the drive is on as long as it's set to Master on it's respective chain :)
