Will re-formatting my non-sony HD erase my games off of it?

I need to reformat my non-sony HD with the disc that came with my sony HD, but don't want to loose all of my back-ups. Will they all erase if I reformat the HD again and will my HD loader fail to work once it's reformatted?

You can't do that, it wont work. The sony disc will know thats its a non-sony hd.
