TMPGEnc Editor problem

First post so go easy :)

I have a problem when using this MPEG editor tool.

I have captured some video in MPEG 2 format and i want to edit it to remove the commercial breaks.

The problem I have got is that the audio and the video is out of sink when I import the file into this piece of software. The file plays fine through something like windows media player.

Does anybody know what I am doing wrong or can you recommend another piece of software that will do the same job?
