I use a filter called Region Remove by Shaus Faulds in virtualdubmod.
Frameserve to my encoder.
There are also some others, such as Logoaway, which does work, but is much more difficult to understand (IMHO).

VirtualDubMod uses the same plugins as regular VDub.
There are also similar filters for AVISynth, think they still may require converting to RGB, but only the section where the logo is, the rest remains YV12. Tried I think xlogo once on a semi transparent logo once and it worked well, except that is for when the logo faded in and out.

Should have been Shaun Faulds.
Google for it.
Vdubmod allows you to import mpegs, vdub regular does not.

Regular VDub supports mpeg's fine, that is as long as they are MPEG1 and not MPEG2.
