Problem with DVD Lab Pro

I am trying to add subtitles to a movie (Appleseed). I demixed the orignal DVD using DVD Decrypter then tried to put it all back together using DVD Lab Pro.

It has alll the subtitles but the sequence of the film is wrong as it repeats the start at a few points in the movie.

I can't think what I have done wrong, I haven't added any chapters I left the files as are - all I added were my subtitles.

Any suggestions?
