Will my Swap Magic 3.6 work for PS3 when it comes out?
My guess is no.

When I buy new PS3, my PS2 Console and Swap Magic 3.6 and Flip Top Case will become USELESS...

I think you are correct. The new technology will take people time to come up with new ways to load back ups. It is compatible with PS1 and PS2 games so who knows. It may still work

But when they start changing all the games over to the new Blu-Ray discs everyone is screwed, you will need new expensive media and a new expensive burner too.

well i doubt that you wont be able to play backups because its backwards compatable. the only way i would think to stop backups would be if the ps3 had one of those mac cd loaders that sorta pull in the cd. and swap disc should work because its an actual ps2 "game" but i would suggest not selling your ps2 just to make sure that you dont lose all of your backups to higher technology.
