They're basically the same. There's only a few differences from 3.3 to 3.6 :
1.) 3.6 will load programs off of a USB hard drive
2.) 3.6 has compatability for about 5 more games.

Most people who have been using 3.3 have had no real problems or hassles with it. If you can find 3.3 significantly cheaper, just buy that one.

Please note, neither 3.3 or 3.6 will play DVD-9 backups like MGS2:Substance or Gran Turismo 4, however, the upcoming release of Swap Magic WILL (but who knows when that'll come out)
