No, it wouldn't mess it up. But it's a lot simpler to not rebuild it.

yes, rebuilding won't hurt a thing.
If fact it usually helps a little with some people
but i rarely have to rebuild anything.
and it is much faster to just do a 1:1 copy

Hold on a second. You have to be careful there. If the game is online capable, and you want to pass the DNAS checker, you have to patch one or more .img files of the game itself with the Disc ID number. Otherwise, you are stuck with solo play.
