I have a Magic V chip installed and it was worked fine till about a month ago. Recently when I start to play a game, the game freezes during gameplay and loading screens. Its getting bad to the point where I don't play very much because the pauses every minute or so. What do I do to fix this? Why is this happening?

1.Your disc may be poor quality
2.Your disc may be scratched
3.Your laser is damaged
I dont think its the mod thats causing the problems

It does it to more than one game, so then i guess that means damage to the lens. What do i do in that case?

try cleaning your lens with a cotten swab or if that doesnt work you need a new laser which cost about 60-80$ depending on your version

you may be burning you disks too fast try burning backups at a low speed
so they dont jump

also if you have problems with your pc could also be causing the problem i use to get the same problem with dvds

If it's hardware, then it will effect both copies and originals. If it's just the copies then you have most of your answer, it's then either media (most likely) use TY or verbatim -R and burn slowly. Then if it's still bad check your burner.
