Using DVD remote for SCPH50001 model with a FlipTop.

I did some searching here and at other various sites, but I couldn't find a solution. I just installed a FlipTop for my PS2, and for some reason, the DVD remote no longer works. It'll work without the cover, but not with it. Is there any solution to this problem? The IR sensor is in between the Power and Eject buttons, correct? If so, would drilling a small hole in that location, in the case, work?
