Audio problems with mp4 conversions

I've converted a ton of movies over to mp4 with no problem (with dvd decrypter and psp video 9), but every once in a while my file's audio will be off a few seconds. It happened once with Mallrats and I turned off one of the cells in dvd decrypter and it worked fine. Now, with wedding crashers the audio is off about 5 seconds in the beginning 10 seconds in the middle and about 30 seconds toward the end. There's too many cells in this movie to experiment with to make it worth my while. Does anyone have an easy way to get these files on track? Does anybody else have this problem? Could this be a new way of dealing with piracy?
