Patch Games to Remap Controller?

I would like to create a patch for Pump It Up:Exceed so that it will work with my cobalt flux pad. However, the PS2 version has the buttons oriented in such away that only the official controller works.

Is it possible to alter the code somehow so that:
L1 -> X
R1 -> O
X -> R3
L2 -> Triangle
R2 -> Square
Triangle -> Select

Suggest any utilities or guides that I could use.
