Does this program only work with the *patches* provided in the program or does it work with all games?

If so is there a tutorial on how to correctly use this program?

I dont know what you mean, id suggest you use UMDripper its much easier to use with a nice GUI.
What i dont understand is what patch your talking about,
with UMDripper you just point it to the PSP_GAME folder and then tell it what to rip out. and yes all games will shrink
