Swap Magic 3.6 system browser conflict

First of all, if this has been answered somewhere before, I can't find it.

Anywho, I started using swap magic earlier today for the first time. I ran two games (both imports, not backups), and they both worked with no problems. I tried to run a third, a backup of an import, and swap magic told me it wasn't a valid PS2 disc, so I assume that was burned wrong.
So I tried to run one of the other imports, that had been working fine earlier, and it no longer was. I put swap magic in, use my slide card, switch discs, use the slide card again, and then I tell swap magic to boot. It starts to load, then this red screen flashes, and it flashes back to the system browser for a second or two, then goes to the same error screen ("Please insert a Playstation or Playstation 2 format disc") you get when you try and run an import without swap magic.

From what I can tell, it's ignoring swap magic. Anyone have any idea what the problem could be here?
