Hmm is there some setting in the Nester emulator to allow me to play two players on Mario3? I am having problems as I can't seem to move when it's the second players turn.

You can only play multiplayer (with adhoc WiFi), with this version of NesterJ:
http://rukapsp.hp.infoseek.co.jp/PSPSoftware/archive/NesterJ_v1_2...

This version only works on firmwares 1.0 and 1.5 .
