Game folders are write protected???

Anyone had any problems installing games and then having the games folder being write protected? I installed Quake 4 and Age of Empires 3 and was trying to delete/replace some files in the game folders and got errors that the folders and files are write protected, and it won't let me change them. I'm wondering if it has to do with copy protection. I have Alcohol 120 on my PC under Windows XP.
