Can´t you go back to a save point with disc 2, and save? Then go ahead.
If you can´t, i think you have to install a modchip that supports multi-disc.
I used swap magic before and had the same problem with Star Ocean; till the end of time.

its been a while since i played this one,and i think there is a switch over point, where both disks have the same data on?,i dont think i completed it,so i searched around a little.>>>
it is advised to save the game on the first disk at stage 11 in the hideout, then continue on disk 2
thats all i can help you with

good luck

Don't run up those stairs then! lol

Seriously though, the only reason I can think of that it might ask you for disc 1 again is because you didnt do something, or collect something that you should of while on disc 1. Have you tried going up the stairs on disc 1? Maybe you've to collect something before progressing to disc 2.

yeah that is the only thing i can think of. i have read on here of people who have completed the game with swap magic so i can not see that being a problem all my other games work without a glitch so only leaves not doing everything in game.

i have ran upstairs as i said and it just asks me to load disc one and i have tried running down but i get so far and it says i do not need to go this way.

just have to play through again this time make sure i do/collect everything lol.
