Noise after editing DVD

Using WinDVD Creator 2.0 for Toshiba. It came free on the machine, so it's to be expected that it won't work well, but....

I can record video from our TIVO via a USB capture device using WinDVD Creator and it comes in perfectly. Play the native file on Windows Media Player and all is great quality, full screen, good audio, etc.

Use WinDVD to edit out the commercials, etc, and it introduces a clicking to the audio track. About 2 clicks per second, very noticeable. The audio overall is also distorted, and can even lose sync with the video.

I also own MyDVD Premier Suite 8 from Roxio, which I find to be very clunky and difficult to use, with extremely limited functionality. I'm unable to test this particular round of projects on this software as I lost the install files with a hard drive crash and Roxio apparently does not make it available to download anymore.

Any tips or help appreciated.
