I have my PS2 slimline modified where the 2 switches are fixed to fool it into think the lid is always closed. When I put the swap magic in and open it the disk is still spinning. What do I do, just take it out while it's spinning and put the other one in? Will this not mess up the laser? What's the proper way to chage them without harming the system?

When u load up swap magic. U have to wait until it gets to the menu where it sez "Load program" etc. By then the disc should have already stopped, and you can swap the disc...
