Large Audio File problems

I seem to be having problems with a rather large audio file TMPGEnc seems to not want to put my audio and video file togeather. Both the audio and video files are rather large so I am thinking that is why the program won't work properly. Anyone have any suggestions on how to make the program work or recomend another program that can handle a large audio file?
