I don't see a problem with using Shrink in re-author mode to clip some black frames and using them between the two movies.
I did this with TV episodes where I wanted a transition between two parts.
I copied the same black frames over and over until I had the length I needed (I think I had six extra 'titles' between the two main parts) and then I simply backed it up.
In re-author mode there is no menu to worry about and as long as the titles are in the correct order before backing up, it should be quite seamless..

You select the VTS that's associated with the title that you want to add the chapters and either opt to append it to the last VOB or let it create a separate VOB.
In either case the title will be lengthened.
This works on an authored folder that contains all the required files (ifo, bup etc).
http://forums.afterdawn.com/thread_view.cfm/184545 'fasfrank' #7, cites a way of using 'IFOEdit' to create a new DVD folder from a group of VOB files.
Assume there exists two VOB files, VTS_01_1 and VTS_01_2 and a new blank VOB.
The existing VTS_01_2 is renamed VTS_01_3 and the blank named VTS_01_2
Run IFOEdit and create a complete new folder (take note of the correction that may be required).
The output can be opened in DVD Shrink as a test.
