i had the same problem, what i did that seemed to fix the problem (somehow) is to use simplePOPSTATIONGUI and customize the eboot, with a background or something and it then detected it.

There is another way where you change the name of the savedata but you will have to search afterdawn for that cuz it wasnt my method

Using popstation you can also edit the game save ID which is used for multidisk use!! make sure that all your eboot files are the same ID as the first and it should detect them, sorry if i wasnt much help but i found the way i did it worked

Both the first disc EBOOT.PBP and the second disc EBOOT.PBP need to have the same game save ID.

To change them, open up your first disc inside of Simple Popstation Gui by ZingBurra.

Click on Change Game Save and Game ID... write down what it says (probably something like SCUS-94163). Don't change anything, and exit out of popstation.

Now, open up your second EBOOT.PBP inside of Popstation and click on Change Game Save and Game ID. Change this one to be the same as your first one was. Then click on Go... and it'll patch the game for you.

Now you should be able to open your first disc data with your second disc!

Try re-ripping your second disc, it might be a bad EBOOT.PBP.
