Super conflicting with CCCP

i have the latest version of CCCP (combined comunity codec package)and the latest version of SUPER. when i open up SUPER to try to convert a video after im done with that and close super i open up a .mkv and it WMP plays as though i dont have the codec playing two audio files at once(in this case jap and eng) what is causing this has anyone had this similar problem? how can i avoid this problem?
