Your gameboot will stay on your PSP, it's not on the memory stick. It's on your PSP's internal memory, AKA flash.

Yes you can delete it. The gameboot is located not on the memory stick but in the PSP's internal memory.
Flash agent is just a program to put stuff (more or less) in that location.
Simple answer: Yes you can delete the program without worries of screwing anything up.

What the... okay, so you say you deleted it off your memory stick and somehow in an attempt to taunt you it accessed your flash0 and deleted the custom gameboot because it was annoyed you were getting rid of it?
If it really did that (amazing) then just go into "recovery" -> "advanced" -> "toggle flash0 USB", and do it all manually, back up all the files first onto your computer so you can unbrick if you delete something important or put something in the wrong place.
Now, go into "vsh" -> "resource" in flash0, and place your gameboot.pmf in there, overwriting the original.
PSP, all the way from 1.00 to 5.50 GEN D2 - DS Lite w/ M3DS Real (M3 Sakura v1.34)
PS3 3.01 - iPod Touch 2G 16GB Jailbroken - Xbox 360 60GB - PC, Q6600, 3GB DDR2, GTX260 (216) 896MB

@Andresg22
there is only a small risk of a semi brick whitch you can recover from easy enough if you backup flash(0) like i told you in another thread
