Extracting/Rebuilding hidden file structure on PS2 Square games?

I searched through the forums and found a few mentions here and there, but no solutions to this.

I'm trying to get to the actual file structure on Square Playstation 2 games like Star Ocean 3 and Brave Fencer. I think all or most of the Square PS2 games are set up with a hidden partition or something so that programs like ISOBuster only show three or four small files, yet the disc size is 4.5 gigs. Has anyone successfully extracted the actual files from these kind of discs? If you have, please let me know how or PM me.
