get jerky playback when i play .mkv files

downloaded a few hd .mkv files and they always start to get choppy and jerky after a minute or so. My processor usage is at like 20% when playing them, I have a Q6600 with 2gb ram and a ATI Radeon HD 2600 video card. I have used mplayerclassic, GOM Player, WMP and still get the same results. I'm using ffdshow and ac3filter as my codecs. Everything else plays fine including blu ray movie files....
