16:9 Flag Glitch

I recently transferred a 4 hour DVD recording of a widescreen program, which of course came out 4:3 as a result. I sent it through the IfoEdit program and reconfigured everything as directed by the software, to flag the program for standard TV viewing. The final result came out close to perfection. There was just one minor detail that caught me off guard. When watching it in 4:3 Pan and Scan mode, the picture appears off-centered and skewed to the right-hand side of the picture. Has anyone else experienced this phenomenon? If so, what could it be?
