Trying to edit video with .MKV video files

So I got some of the New Dragon Ball Z Remastered Videos, but they are all .mkv's.

File name Example: [DBNL]Dragonball_Z_-_001_-_The_new_Threat_[DR][x264][F26CC67E].mkv

Well I wanted to make Music Videos with the Episodes I got, but Pinnacle Studio won't allow .mkv. What should I do? Convert the files? The thing about that is There are a lot of options when i actually watch the video like, I can have Audio: English 2.1 - English 5.1 - Japanese 2.1
Or Subtitles: English/Off
