After not using it for a while I burnt a few DVDs with DVDFlick and I notice their all out of sync by 2 or 3 seconds...

I haven't fiddled with any settings nor have I installed any new codecs or anything to that end.

Anyone know what the most common cause might be?

If the the source video has VBR audio (can be checked with GSpot), then use Avidemux to change the audio to CBR.
Left panel, click 'Audio' and set as Lame MP3;click 'Configure' and set as CBR, then save the file and convert with DVD Flick.
If you wish, you can select only a small portion of the video to save with Avidemux to speed up the test.
