You shouldnt have to update anything. If you want to play out of region games you may need to turn it on with a config disk, but for games from your wii's home region everything should be fine.

DONT BUY BACKUP GAMES!!! In addition to being ILLEGAL its also stupid. Modchips are supposed to be used to play backup copies of games you own. Of course there are also those who will just download and burn the games for free without buying them. But theres no reason to ever pay money for a pirated product.
Anyway, the config disk is what I mentioned earlier. If you want to play out of region games then you have to turn on region override with the config disk. The rescue disk is if you somehow manage to mess up the firmware on the chip and will reinstall the firmware.
And were you talking about the wiikey firmware or the wii firmware? If you ment the wiikey then no, you dont have to do anything to it. If you mean the wii then if a game requires an update it will automatically prompt you to install it before it will play. You dont need to download anything as the required update is on the disk.
These updates are safe to run if the game is from the same region as your wii. If the game is from a different region then you could end up with duplicated news and weather channels (which dosent really effect anything) or the console could be semi-bricked. Meaning it still plays games, but cannot go online and the system menu is inaccessible.

What games? What regions are they from? What is the error message (if any) are you getting when you try the games that dont work? What firmware is your wii? What chipset is the wii? This is all relevant info for troubleshooting a problem.
The wiikey2 installs differently for different chipsets. But if it boots backup games then it was probably installed properly.
Does your modchip have the option to block updates from the disk turned on? If the game you have that dosent work requires a more recent firmware than your wii has and you have the block updates option turned on then the game wont work. If that is the problem then connecting the wii to the internet and updating it that way should fix it. Of course that idea is just a guess.

If your backups are working and the originals are not then more then likely it is a Modchip install issue.
Check and make sure all soldering joints are placed in the right place and not bridging together.
