mkv wont play on htpc

Hi there I am trying to play a HD mkv files on my HTPC from blu-ray backups and I have come across some that will not play. I use mplayer classic with the powerdvd hardware decoding on my 9800GT and it usually plays this format flawlessly. a selected few however, have all of the video and audio (at least i think audio) but they will not actually play. I can scroll through the video and see all of the picture, it is all there, but the timer sits at 00:00:00 or whatever time you scroll to. no actual playback. anyone else come across this??
