flaskMPEG Question

I am pretty new to this DVD ripping process and I am having a problem with FlaskMPEG. Whenever I try to convert the vob file to mpg, I end up with two seperate files. One being audio and one being the video portion. I am not sure if I am not letting flaskMPEG do it thing and splice them together or are am I setting the thing up wrong. Any help would be great - thanks :)
