Film Jumps Scenes after Merging

After merging 2 mpeg files into one using Womble the film plays back but jumps several seconds and sometimes 2-3 minutes. All audio and video is in synch and the quality is amazing. No matter what I try in the settings it still jumps after merging

Womble seems an excellant package but is this a flaw or is there something I should be doing or diff software I should be using?
It is then a complete waste of tome converting it to PAL/DVD. Help please!
