I have a couple of DVD's ripped to my hdd (as vobs etc), and I would like to convert these to xvid AVI files, using Auto GK. As I would have to load them in dvd decrypter again and extract individually, will I have to burn the disk from my hdd THEN manually decrypt the episodes or can it be done from the ripped files on my hdd?

Assuming the episodes were not originally authored as separate Titles ( VTS_01 for episode 1,VTS_02 for episode 2 etc) then it's probably easier to open the HDD folder using DVD Shrink and either saving each Title separately in a folder or all the Titles in one folder.

Click 'Re-author' and note the Titles listed on the right pane.

Drag one Title/episode to the left side and click 'Backup' to save to a new folder or drag all the Titles and save to one folder.

Each Title will be a separate VTS and you can select them all in AGK and covert as a batch.
Select VTS_01_0.IFO, 'Add Job'
then VTS_02_0.IFO 'Add Job' etc
'Start' to process.

I have been using the tutorial here successfully on a number of DVDs I have been encoding to Xvid. However I have just came across a disk which has 3 episodes of an old TV series, rather than showing as 3 episodes to rip with DVD Decrypter or reauthor with DVD Shrink, its showing as 1 file at 1 hour 12 mins long. How do I split this into the 3 episodes?

If it's one title, Re-author as before but now select the start and end frames for the episode.
Back that up to a new folder and repeat for the next selection.
