When I try to play my backup of skyward sword on usb loader it loops back to the main menu. How do I fix this.

Give more information!
What usb loader and what rev are you using - if not latest then update
What cios are you trying to run it on - d2xv7final Base 56, if not then update (modmii - use google will help if you do not know what to do)
Are you playing in region if not try and force the video to your region
Force the language to english - this works for some problem games
Make sure you do not have cheats etc enabled
I use GX and it loaded with the default settings

Im reading that wiiflow is better so Im trying to install it but it wont appear in homebrew channel. I put the .dol file in the apps folder with the other apps I have on my SD card.

CFG loader is concidered to be the most stable, I have no issues at all with GX, Wiiflow is OK but some of the later Beta versions do have some issues so you need to be careful which version you install.
Download the installer or package as just a dol file will not work, sd/apps/wiiflow/.dol

First thing I would try is to run player.dol under the alt.dol setting. I don't know how Wiiflow is set up but there should be an option to load an alternative dol file. This should run the WiiMotion plus video. After that load the game as normal and see if it loads the game,
As to what loader is best. That is up to the user. Everyone has a different opinion on that.
I myself use CFG Loader and have had no issues.

I decided to use usb loader gx.
I just installed usb loader gx from this site http://usbloadergx.koureio.net/downloads the USB Loader GX Easy installer (for Windows).
I went into homebrew channel and launched usb loader gx and tried skyward sword but it loop to menu.
It must have something to do with this

I downloaded d2x cios from modmii onto sd card. But how do I install d2x to wii. Game still loops menu even with this downloaded to sd card.
Do I go into wad manager to install d2xv7final Base 56?

In gx - unlock it (if locked) click the setting cog in the bottom right of the screen, in the menu keep clicking right until you see credits, in the top right GX will tell you what revision you are using and also what cios it is running on.

Install 249 d2xv7final base 56
Run the modmii wizard on the PC - put everything on an SD card, follow the guide to install the WAD files etc (if you have the homebrew chanel you do not need to follow all the guide, just from after this point.

When you say follow the guide to install wad files. I already downloaded the d2x7 to sd card. If i load modmii there is an option to load wads to sd card. I can only enter in 249. How does it know t load d2x7 or am I doing it wrong?

i havent turned my wii on in months. Gonna try to install this 249 d2xv7final base 56 to play new zelda, or should i start somewhere else? I am softmodded.

NoName - From the modmii guide
Load Multi-Mod Manager (MMM) via the HomeBrew Channel.
If IOS236 is not already loaded, select "Load another IOS", then select IOS236
Note: If this step fails with error -ret 2011 or other, you may need to retry patching IOS236. If the Wii was previously softmodded, you can try loading cIOS250 (or others like 202,222,223,224,236,249)
In Multi-Mod Manager's main menu, go down to select "WAD Manager".
Install the following WADs from the WAD folder (this list of WADs is unique to the information you provided ModMii).
Be careful not to install any additional wads that may have been previously saved in this folder (they may be safe, but I cannot say for sure).
Hold + for 2 seconds to select all the WADs in the folder. Then Press A twice to install them all.
If any files fail to install properly, they will remain marked for installation, so just retry installing those files.

I got it working thanks. But I dont have a wii motion plus. Is this required to play this game or can I play without it somehow and bypass the wii motion plus screen?
