Wiimote not working on certain games w/USB Loader GX

This issue is with the following two games that I have backed-up to a USB hard drive and I'm using USB Loader GX and a softmod Wii running 4.1U:

Mortal Kombat Armageddon
WWE Smackdown vs. Raw 2010

The games seem to load fine but I can't use the controller at all. I'm not sure what seems to be going on. Any ideas?
